I usually hit up all of them.
Orbitz, Expedia, CheapTickets, etc etc.
Then when you find the cheapest ticket you should go visit the airlines website directly. Occasionally, you will find that ordering directly from the airline is cheaper.

I use priceline when I can, but you've gotta watch it with them...they'll stick you with a few hour layover sometimes...and it sucks. I was able to get 2 round trip tickets to Florida for $345 out-the-door...but we had a 4 hour layover in Chicago ( We could have taken a bump (4 hour delay for $250 travel voucher, no blackout dates, good for one year & dinner voucher), but the g/f wasn't feeling well so we didn't take them. I actually wanted to tell her "go home and feel shitty, or stay here and feel shitty with $500 in travel vouchers," but I decided to be the good boyfriend.

I've found expedia.com to be pretty good most of the time.
If you don't mind waiting till the last minute, www.site59.com occasionally has amazing deals. They require you to book hotel as well as airfare but often it'll be the same price or cheaper than airfare alone from a "normal" site. Often you can book one night at the cheapest hotel to satisfy the requirements, and you dont even have to show up.

Almost forgot www.travelzoo.com - vary limited as far as variety/selection...but if you find what you're looking for, it'll be at a great price

Since I've basically traveling from Indy to back home, I know that Northwest will have the cheapest and fewest stops. So rather than paying the fee through Expedia or whatever, I just go to the airline's site.
